Does it matter that I am using file zilla for my upload? In version 7 you didn't have .ces files. what is there purpose?

When I moved my Web Builder files over to the new computer, updated my home page and then uploaded the website the text on the page was all zoomed and displayed on top of each other.
I fixed it by going back and doing the updates on my old computer. Is there anything I need to do ...
